I rewrite one of my algos (handles 200 stocks) from using the CustomFactor to non-CustomFactor. I find, it is very slow when I run the algo using CustomFactor.
Does anyone have the same problem?

Without seeing the code It's difficult to state the exact issue. However, one thing to remember with custom factors is, unless the universe is limited by using the mask
parameter, the compute
function is passed data for ALL securities in the Quantopian database. So, it typically will iterate over more than 8000 securities unless a mask is specified.
Since your non-pipeline version iterates over only 200 securities this may account for the speed difference. Try setting the mask parameter in your custom factor to only those securities you need to calculate values for.

Hi Dan,
I do use the mask to limite the stock universe. 95% of the codes are the same. By the non-pipleline version I use the for-loop to check each stock. I thought this should be much slowly than using pipeline. But in fact it is the opposite.
But I use several own built customer factors. I am not sure if this is the reason.
@Thomas Hard to tell what the issue may be without looking at the code. Maybe post it, or open a support ticket and we can look.
